Animations in two dimensions are usually authored in Flash.  3D modeling and rendering is used for more complex sequences.

In the 3D authoring environment, the object is sculpted and modeled. Moving parts are rigged, actions and poses are defined, lights are hung and cameras are positioned.  Alpha channels can be used to integrate computer graphics with live action video.
